IIRC, Mark said he thought Kylo was the chosen one before he turned, then kind of backtracked on it.

I think he misspoke and simply meant that Ben Solo had a huge potential. He referred to a more general trope, basically. Some people assumed it's about the prophecy and jump to conclusions.

I hope to see as many references to the PT era as they can give , i don't know why Disney try to avoid that, and what's even more curious is that altough in TFA , apart from the word 'clones' used by Kylo Ren, there is no other mention of it, in all other Disney products the PT era is very well represented , aside from sw Rebels , where Maul is practically one of the main badies, there's another Disney show called The Freemaker adventures , where the PT characters, planets , are used in abundance.

I don't think that Disney is trying to avoid it at all. There are references, direct and otherwise, to the prequels all throughout the various sectors of canon (TV/Books/Comics). The story that they are telling in the ST gives very little need to reference the PT because it's just simply not needed because these are direct sequels of the OT.

If Luke is going to explain in further detail why it is time for the Jedi to end, I think that he has to at least talk about the fall of the old order. Though I think it would be better from a story telling point of view to have it be akin to how Obi Wan talked about the clone wars in ANH.
