With the arrival of Thrawn, I have been thinking: this makes only the second alien so far in Canon that holds a high-level position within the leadership of the Empire. The other being Mas Amedda, whom I believe holds a lot of mystery.

Why is this? What is it about the aliens that gives them such respect from an organization that clearly hates non-humans?

With Thrawn, I am sure some of these answers will come in the book. What are everyone's thoughts here?

So far we have heard from different sources the attitude of the Empire against aliens. Though I think that the Empire used this utilitarian approach, the principle of "if you are useful, we take you". We know from the Legends the cunning and mindset of Grand Admiral Thrawn, as well as the proceedings of Mas Amedda back from TCW. I can tell they might have been more lenient - the Imperial organization - towards those humanoid species rather than those whose resemblance to the human kind was less.

For example, inside this utilitarian approach, having a non-human Stormtrooper would have been something not possible due to the standard measures of the uniform and helmet.

From Aftermath: Life Debt we hear a glimpse of the typical attitude of the Empire towards non-humans:
