I like the scene in The Phantom Menace where they take a (dirty) lifeless robot to the Queen and give it a little reward ceremony because it did its job (after they showed no emotion about the other six robots getting blowed up), and then the fake decoy Queen orders the real Queen to clean it up.

I could be wrong...but I'm starting to get the feeling you have a problem with that scene...

Yeah, I thought that was well done also! And the kid Jedi killed before Bail Organa's eyes was a nice touch too!

The one scene that got me all amped up in the theater was the holograph of the Death Star at the end of AOTC. That sudden, straight-line connection with the original trilogy was thrilling to me.

On that note, the entire feel of that scene with the interior of the ship and crew was such a great connection. This is a bit aside, but it's something I loved being further developed in The Clone Wars animated series -- I always loved seeing Tarkin and the interiors of the ships filled with umasked clones in gray uniforms.

My favorite scene was in Attack of the Clones when Anakin and Padme were talking at the fire. Ah! Such romace and connection. I totally see why Padme fell for such a handsome charming Jedi! If I were Padme I would have fallen for him too.... no not really.
The best was the fight between Anakin and Obi-Wan in Revenge of the Sith and Yoda riding on Chewbacca's back.

And am I the only one who originally thought that the lightsaber is a Jedi weapon only? In the original trilogy, The Emperor regards the weapon with disgust, calling it a "Jedi weapon". It makes sense for Vader to use one because he was a Jedi at one point so he'd probably continue using the weapon he was trained to use all his life. And he would probably have turned it red to signify that even though he has a lightsaber, he is not a Jedi. So, the Palpitine/Yoda fight is probably the worst because it goes completely against the character of both of them.
And I think I'm the only one who thinks the opera scene is horrible. All I got out of that scene is that Anakin is an idiot. Palpitine might as well have said "the dark side can even save pregnant women from dying" and Anakin still wouldn't have thought that there's anything suspicious about Palpitine. And what if Padme didn't die from childbirth (and, you know, not contradict Return of the Jedi)? How would Palpitine tempt Anakin?
I'm starting to go off on a bit of a tangent here so I'll just answer the question. My favorite scene from the prequels and probably the only good one in my opinion is the Jango/Obi One fight. Fast paced, exciting and had the classic Star Wars feel, especially the parts in the asteroid field.

Jar Jar Binks of course...'Theysa setttin ya upsa' (TOTALLY JOKING HERE)....

Best scene from the PT is the hug scene where we see the shadow image of Anakin looking like the helmet. It shows an epic inner darkness that dwells and in its classic cinemotagraphy it leaves you feeeling torn between wanting to pull for Anakin but knowing that doom looms on the horizon. Very impactful and I think the best scene of the PT...

The best scene(s) in the PT...Man, there are so many jokes I could make about needles and haystacks, but I'll try to stay positive.

I think previous posters have mentioned all the major ones:
    - all the Darth Maul scenes
    - Obi-Wan vs. Jango Fett
    - final Anakin/Obi-Wan duel, especially the final dialogue
    - Anakin/Padme staring contest scene
    - Order 66 and Anakin killing the children
    - Anakin killing the Sand people

I'm torn on the opera scene. I haven't seen it in a while, but I remember thinking at the time that it was a blunt way of giving us some backstory. Though it might have moved the plot forward a bit and probably gave us some good acting from McDiarmid. I'll have to watch it again.

Boy, it's so much easier to list the sucky scenes, like...NO! must. remain. positive.

As far as purely fun action scenes, I think the podrace often gets overlooked. There was some cool visual and sound editing there, especially when some of those pods started blowing up. It was all a major-league useless deviation from the plot, but also some good, shameless fun.

I also remember getting amped up when we first saw the Droideka in the first minutes of Ep. I.

    Good emotional scenes:
    - Boba Fett holding his father's helmet after his head was severed
    - Anakin-soon-to-be-Vader getting medical attention after the epic-fail duel

That's all I can contribute here.

I didn't know people liked the Obi-Wan/Jango fight. I just can't get myself to like it, though conceptually it isn't too bad - a fight out in the rain and wind sounds good (and in a few shots, it does look good). I just feel the CGI here is very unconvincing, and in several shots it is so extremely clear we're seeing Ewan McGregor's stunt double, it just takes me completely out of the scene. I also find it a terrible idea to have Jango shoot missiles from his backpack, in Jedi Fett Jr. showed us its a rocket for propelling into the air. Why would you have a missile on your back like that if you have to bend forward to aim it anywhere smart? Bah, it is so ridiculous.

...but yeah, the fireplace scene...such a beautiful and tantalizing scene..it really evokes that feeling of Star Wars, and you can truly sense how love is blossoming for all the right reasons. Everything Anakin says and does is just so charming, no wonder Padmé can't help herself. No wait a minute. I just wish I could wish away ever having seen this crap. It goes right down to the trash compactor along with their previous fun scenes.

I enjoyed it. There are indeed technical details, but I enjoyed it mostly because it seemed a bit of a change-up to see a prominent (albeit somewhat quick) hand-to-hand fight develop between the two individuals. Also I've always been a Mandalorian nut so it was nice to see one go all fist fight with a Jedi.

Boba Fett's jet pack also had that rocket weapon. The first action figures were even supposed to have a spring-loaded rocket, but they were not released that way due to safety concerns...

I always thought the missile in the backpack was actually intended for anti-aircraft uses. Hence its natural upward trajectory. You’d assume it has heat seeking capabilities or some locking mechanism so aiming isn’t that important. His use of it in AotC was more just an attempt at ingenuity in facing a superior opponent.

Nope. Here's some concept art by Joe Johnston dated 3/78, with the rocket labeled "High Velocity Armor Piercing Projectile."
